Lufthansa is a classic network carrier and offers free check-in at the airport.
Check-in at the airport
Check-in at the airport counter is free of charge and is available at the following times:
- Long-haul flights (North and South America, Africa, Asia) - 4 hours to 70 minutes before departure
- Short-haul flights (Europe, North Africa) - 2-3 hours to 60 minutes before departure
At the main hub airports in Frankfurt and Munich, as well as at some other German airports such as Düsseldorf, Hamburg and Munich, check-in at the counter is possible all day.
Online check-in
You can check in yourself online via your mobile phone or computer at lufthansa.com/online-check-in.
Check-in is available 24 hours before departure and the latest you can generate your boarding pass is 2 hours before departure.
You can keep your boarding passes on your phone and show your QR code from your mobile phone display at the airport.
The Lufthansa mobile app is available at Google Play / App Store.
Seat selection
The selection of a specific seat is charged for Economy Light and Economy Basic fares.
On routes within Europe you can pay for a seat from 16 eur and on long-haul routes to Asia, America or Africa the price starts at 45 eur.

If I am travelling from Tallinn to Brussels with a stopover in Frankfurt, can I check in online directly in Brussels?

Yes, you can check in from Tallinn to Brussels.
If I have flights in Schengen on one ticket with Lufthansa with a connection in FRA, the same on the return only one flight is with Lufthansa and the other with Air Dolomiti On behalf of Lufthansa (all flights have the code LHneco), purchased entirely on the Lufthansa website, am I correct in assuming that I will check us in on the Lufthansa app for both flights there and then for both flights back and that the app will generate boarding passes for both flights there and then back? Or do I have to check in extra for the Air Dolomiti segment? Does Lufthansa and Air Dolomiti currently differ?

The mother of Air Dolomiti is Lufthansa, so here I would expect it to go complete.
I flew like this now in February, one Lufthansa segment, the other Discover Airlines (back the other way), outside Schengen, check-in on the LH app for both flights, we sat next to each other.
